ENCOM, now under the stewardship of sisters Eve (Greta Lee) and Tess Kim (Selene Yun), faces a formidable challenge from Julian Dillinger (Evan Peters), the ambitious CEO of Dillinger Systems. Julian, driven by a desire to resurrect his family's legacy, harbors clandestine objectives that extend far beyond corporate acquisition.
Within the intricate architecture of The Grid, Julian has engineered Ares (Jared Leto), a groundbreaking Master Control program. Designed as the ultimate expendable super-soldier, Ares represents a significant leap in digital warfare. Julian subjects Ares to rigorous trials, pitting him against other programs to showcase his formidable capabilities to potential investors. However, a critical limitation binds Ares and his digital brethren: their existence outside The Grid is ephemeral, lasting no more than 29 minutes before de-rezzing. Julian's ultimate ambition is to discover the Permanence Code, a mythical key that would grant programs unlimited existence in the physical realm, thereby solidifying Dillinger Systems' supremacy over ENCOM. His mother, Elisabeth (Gillian Anderson), observes his escalating ambitions with a mixture of concern and caution, warning him against misleading his investors.
Meanwhile, in the stark isolation of Alaska, Eve and her trusted colleague, Seth Flores (Arturo Castro), operate from a private research station established by Flynn. Their shared objective is the pursuit of the Permanence Code. Though Tess is no longer among them, Eve remains dedicated to continuing her sister's vital research. Through diligent exploration of Flynn's archived data and legacy computer systems, Eve finally unearths the elusive Permanence Code. To validate their monumental discovery, they successfully transfer a digital orange tree into the real world, where it persists for hours, a testament to their breakthrough. This triumph is met with jubilant celebration.
Eve initiates contact with Ajay Singh (Hasan Minhaj), ENCOM's Chief Technology Officer, and his assistant Erin (Sarah Desjardins), as they prepare for an event to launch a new ENCOM product. Unbeknownst to them, Julian has dispatched Ares and a contingent of his programs, including Athena (Jodie Turner-Smith), to infiltrate ENCOM's digital infrastructure. A fierce battle ensues between the Dillinger and ENCOM programs. During this conflict, Ares exhibits a nascent sense of empathy, attempting to aid an injured program named Caius (Cameron Monaghan). Julian escalates the conflict by deploying a devastating payload that cripples the ENCOM grid, resulting in the destruction of all its programs and the abrupt termination of Ajay's promotional event.
Following his regeneration, Ares begins to exhibit a growing self-awareness, questioning the confines of his programming. Julian tasks Ares with a critical mission: to apprehend Eve, recognizing her as the key to obtaining the Permanence Code. As Ares delves into digital records pertaining to Eve and Tess, he witnesses poignant moments, including Tess's declining health and Eve's profound grief. Eve and Seth return to the city, parting ways as Ares and Athena pursue Eve. Eve, carrying a hard drive containing the code, embarks on a high-speed motorcycle chase through the city streets, pursued by the programs on their Light Cycles, leaving a trail of destruction. In a parking garage, Eve manages to incapacitate Athena and commandeer her Light Cycle. Ares relentlessly pursues her, culminating in a dramatic crash. Eve finds herself at the edge of a dock, where she confronts the true nature of Ares. Both Ares and Athena de-rezz as their allotted time expires. Eve discards the drive into the river, only to be apprehended by a Dillinger aircraft.
Within the confines of The Grid, Ares and Athena attempt to extract the Permanence Code from Eve's identity disc. Ares, however, realizes that this action could prove fatal to Eve. Julian, unmoved by this revelation, orders the extraction to proceed, threatening Ares with permanent deletion if he disobeys. Defying his creator, Ares liberates Eve. Athena, now fully aligned with Julian's directives, turns her attention to them. Ares agrees to assist Eve in returning to the real world, contingent upon her sharing the Permanence Code with him.
Eve and Ares infiltrate Dillinger Systems, commandeering a truck to reach ENCOM headquarters. Athena is equipped with advanced weaponry and a jetpack for pursuit. They abandon the truck and acquire a gas station attendant's car, with Eve using his phone to arrange a meeting with Seth at ENCOM, who is tasked with bringing a particle laser. During their journey, Eve and Ares engage in conversations that reveal their evolving perspectives. Ares demonstrates a rapidly acquired understanding of real-world concepts and expresses a burgeoning appreciation for music, citing Depeche Mode. Eve shares her memories of Tess and their shared aspirations.
Seth rendezvous with Eve and Ares at ENCOM, where they utilize the particle laser to transport Ares back into the original Flynn grid. Athena reappears at Dillinger Systems just as Elisabeth confronts Julian, asserting her regained control as CEO due to his erratic pursuit of the code. Julian dispatches Athena after Eve once more. Elisabeth attempts to intervene, but Athena, acting solely on her directive, fatally stabs her mother with her disc. Julian cradles his dying mother, who blames him for the tragic turn of events. Meanwhile, Ares encounters a digital manifestation of Kevin Flynn within The Grid. They discuss Ares's journey of self-discovery, his departure from his programmed directives, and his yearning for permanence. Profoundly moved by Ares's introspection, Flynn bestows upon him the Permanence Code, enabling Ares to return to the real world, clad in a radiant white suit, now free to forge his own destiny.
Back in the real world, Seth joins Ajay and Erin at ENCOM as they attempt to breach the Dillinger Grid to thwart Athena, who is descending upon the city to capture Eve. Military and police forces engage Athena's Recognizer, eventually bringing it down. However, Eve finds herself trapped by the residual energy trails of the Recognizer's missiles. Athena captures Eve and places her in her containment unit. Ares intervenes, engaging Athena in a fierce battle. Simultaneously, Seth, Ajay, and Erin succeed in breaching the Dillinger mainframe, causing its Grid to collapse. As Ares is about to defeat Athena, they realize the Dillinger Grid is offline. Ares holds Athena as she laments her adherence to her directive, and she de-rezzes permanently. Authorities raid Dillinger Systems, while Julian, seeking to evade capture, uploads himself into The Grid. Eve and Ares share a poignant farewell.
